Исследование структурно-функциональной организации комплексов репликации и репарации ДНК эукариот является важной фундаментальной задачей современной молекулярной биологии. Наряду с углубленным изучением строения и свойств отдельных ДНК-полимераз, осуществляющих эти процессы, большое внимание уделяется другим ферментам и белковым факторам. Системы репликации и репарации ДНК в настоящее время рассматриваются как взаимосогласованные функциональные ансамбли. Многие ДНК-полимеразы и белковые факторы участвуют как в репликации, так и в репарации ДНК, и эти процессы взаимно регулируются. Структура и функции белков, входящих в состав этих комплексов, изучаются с помощью различных подходов, включая рентгеноструктурный анализ (PC А) [1, 2]. Метод PC, А на сегодняшний день дает полную информацию о строении и функции отдельных биополимеров и их комплексов с лигандами. Однако этот метод мало пригоден для изучения белков, клонирование и выделение которых в количествах, достаточных для рентгеноструктурного анализа, является затруднительным и вообще неприменим для исследования многокомпонентных систем, какими являются клеточные и ядерные экстракты. Кроме того, РСА определенных структур практически никогда не отражает всего разнообразия динамических взаимодействий, существующих в ферментативных системах.
Аффинная модификация является одним из альтернативных методов изучения структурно-функциональной организации надмолекулярных систем, таких, как репликативный комплекс, рибосомы и другие системы, а также белки клеточного экстракта (см. например [3−5]). Метод основан на введении реакционноспособных групп в молекулы субстратов, не влияющих драматическим образом на узнавание и связывание их ферментом. Этот подход предполагает образование специфического комплекса реагента (реакционноспособного аналога субстрата или лиганда) с мишенью (белком и/или нуклеиновой кислотой) с последующим ковалентным присоединением связывающего центра мишени к реагенту. На основании полученных данных делается вывод о расположении и организации сайтов связывания субстратов и эффекторов на молекуле-мишени.
Основное преимущество фотоаффинных реагентов по сравнению с другими типами аффинных реагентов (алкилирующих, ацилирующих, арилирующих и т. д.) связано с тем, что фотореагенты до облучения УФ-светом инертны и их присоединение к мишени можно индуцировать после формирования правильного комплекса биополимер ¦ реагент. Кроме того, в случае фотореагенов, содержащих арилазидогруппы, существует возможность вариации длины линкера и типа арилазидогруппы, что способствует повышению эффективности и селективности модификации биополимера. К настоящему времени существует широкий набор аналогов dNTP, несущих фотореакционноспособную арилазидогруппу, присоединенную через линкер к азотистому основанию. Эти аналоги являются эффективными субстратами ДНК-полимераз [6−8], и это свойство может быть использовано для ферментативного синтеза фотореакционноспособных ДНК-субстратов, либо интермедиатов процессов метаболизма ДНК (в частности репликации и репарации).
Целью данной работы являлось изучение взаимодействия репликативного белка, А (RPA), флэп-эндонуклеазы-1 (FEN-1) и ДНК-полимеразы Р (Pol (3) с ДНК-структурами, моделирующими интермедиаты процессов репликации и репарации, несущими фотореакционноспособную группу в определенных положениях. Предполагалось изучить: 1) взаимодействие RPA, FEN-1 и Pol (3 с фотореакционноспособными ДНК-дуплексами, содержащими одноцепочечные бреши различной длины, ники или флэпы- 2) взаимное влияние этих белков на эффективность и характер взаимодействия с этими ДНК- 3) взаимодействие белков комплекса репарации в клеточном экстракте фибробластов мыши с фотореакционноспособным ДНК-зондом, сформированным под действием клеточных ферментов репарации ДНК.
выводы.
1. Впервые изучено взаимодействие репликативного белка A (RPA) и ДНК-полимеразы Р (Pol Р) с ДНК-структурами, содержащими фотореакционноспособные группы на 3'- и З'-концах брешей различной длины, имитирующих интермедиаты репликации и репарации ДНК: а) показано, что RPA связывается в брешах полярно: с 5'-концом бреши преимущественно взаимодействует субъединица р70 независимо от длины однонитчатого участкаориентация субъединицы р32 вблизи 3'-конца бреши определяется длиной однонитчатого участкаб) продемонстрировано, что при увеличении концентрации RPA по отношению к концентрации ДНК-субстрата, соотношение интенсивности мечения его субъединиц не зависит от длины бреши. Установлено, что эффективность сшивок, образуемых субъединицей р70 с 3'- и 5'-концами брешей в 2−2.5 раза выше, чем субъединицы р32- в) на основании полученных данных предложена модель взаимодействия репликативного белка, А с 3'- и 5'-концами брешей различной длины, предполагающая полярное связывание и наличие конформационных переходов, определяемых длиной однонитчатого участка бреши.
2. Впервые предложен ферментативный способ получения ДНК-дуплексов, содержащих фотореакционноспособную группу в определенном положении полинуклеотидной цепи. На примере модификации Pol р и RPA показано, что такие дуплексы могут быть использованы для изучения связывания ДНК-узнающих белков с определенными участками ДНК-субстрата.
3. Исследовано взаимодействие репликативного белка А, флэп-эндонуклеазы-1 (FEN-1) и ДНК-полимеразы Р с ДНК-структурами, содержащими фотореакционноспособные группы на З'-концах одноцепочечных разрывов (ников) или на свисающих участках ДНК (флэпов): а) обнаружено, что характер и интенсивность мечения субъединиц RPA зависит как от вида ДНК-интермедиата, так и от наличия на 5'-конце праймера, формирующего ник или флэп, фосфатной группы либо остатка тетрагидрофуранаб) показано усиление мечения ДНК-полимеразы Р в присутствии RPA либо FEN-1, что указывает на взаимное влияние этих белков в процессе их взаимодействия с данными структурами.
4. На примере аффинной модификации FEN-1 с использованием аналогов интермедиатов репарации, содержащих фотоактивные группы на 3'- или 5'-концах олигонуклеотидов, формирующих никили флэп-структуры, продемонстрировано, что наиболее перспективными субстратами для изучения этого фермента являются ДНК-структуры, содержащие фотореакционноспособные группы на 3'- или 5'-конце ника.
5. С использованием фотоактивного интермедиата репарации ДНК, полученного in situ под действием ферментов клеточного экстракта фибробластов мыши, продемонстрирована возможность использования данного подхода для выявления белков, участвующих в репарации ДНК. Среди продуктов модификации идентифицированы два белка участника этого процесса, а именно, флэп-эндонуклеза-1 и ДНК-полимераза р.
ЗАКЛЮЧЕНИЕ
.
Таким образом, изучение репликативного белка А, флэп-эндонуклеазы-1 и ДНК-полимеразы р методом аффинной модификации с использованием фотореакционноспособных ДНК-структур, моделирующих интермедиаты репликации и репарации, позволило получить принципиально новые данные, касающиеся взаимодействия RPA и Pol р с одноцепочечными брешами разной длины. Предлагаемая модель этого взаимодействия базируется на данных о белок-нуклеиновых контактах RPA с 3'- и 5'-концами брешей, а также с одноцепочечным участком матрицы. Очевидно, что полученные результаты отражают лишь часть функциональных связей между субъединицами RPA и исследованными ДНК-структурами. В связи с этим интересной является перспектива сочетания метода аффинной модификации с методом футпринтинга, что позволило бы выявить число нуклеотидов ДНК-праймера, а также участка ДНК-матрицы, комплементарно связанной с этим праймером, контактирующих с RPA. Эти результаты имели бы принципиальное значение для объяснения функционирования ферментов, осуществляющих контроль и управление метаболическими превращениями на уровне репликации ДНК, и в особенности для ДНК-полимеразы, а • праймазы. Заманчивой также является перспектива использования ДНК-структур, содержащих фотореакционноспособную группу в заранее заданном положении внутри полинуклеотидной цепи, что дало бы возможность изучать взаимодействие ДНК-связывающих белков с определенным участком ДНК-субстрата. В заключительной части работы наглядно продемонстрировано, что фотореакционноспособные группы в составе ДНК-структур, моделирующих интермедиаты репликации и репарации ДНК, могут быть использованы для исследования надмолекулярных структур в клеточных экстрактах, поскольку среди белков клеточного экстракта, сшивающихся с этими структурами присутствуют флэп-эндонуклеаза-1 и ДНК-полимераза р. Однако низкий уровень сшивок с фотореакционноспособными структурами не обеспечивает уровня, необходимого для прямой идентификации модифицированных белков, например, методом масс-спектрометрии.
